Nitin, I use a Bowens set up at the gallery and I trigger them with the camera, wirelessly.
There is a nack and a 'right way' to do it, the simplest I have found for what I do is to have the IR sensors on the guns on (obv), and have the flash on the camera set to manual, then just reduce it down to 128th or maybe 64th power. It slightly confusing for noobs as its different to how you trigger the slave nikon flashes etc, but it works perfectly.
I have plenty of tips for light placement etc but the post could get pretty long! If you want to call me/drop in the gallery on your day off I can show you the setup, or by all means bring yours up and we can try different configs etc.

Do your flash guns have a beep function when triggered?
EDIT: Just re read your post, sounds like a sync issue. Could be one flash not set up properly, camera itself not on the ideal setting, or there is more ambient light around so you need the flash output from the camera a bit higher, maybe 32nd or so. (You keep it low so as not to influence the pic, just trigger the guns
)

its more about where you place the flashes nits rather than anything else dont know what are you expecting the flash to do?
