Tracking appears out after gearbox change?

Tracking appears out after gearbox change?
So I've just had a gearbox change on my 5g h22a5. The synchros were mashed on my M2P4 so I swapped it out with another M2P4 in decent condition. I used the same drive shafts as I didn't think they needed changing.
Finished job, gearbox is grand smooth as you like and very happy with the result however, since changing this my tracking appears to out and pulls quite a lot when doing speed on motorway to the left!
Would changing the gearbox, chuck the tracking out? I've checked everything brake, and suspension related that was touched it the change and it all tight and as it should be?
Obvious thing to do is have it tracked but just thought I would ask just in case I've missed anything beforehand?

If the balljoint of the track rod end or lower balljoint are not seated as they were it could throw toe out. Beyond that I am struggling to think how a gearbox change could change wheel alignment
I pull the top arm down so I dodge the balljoint bullet. Mind you this is easier on a 4th gen as the top arm bolts are vertical into the engine bay rather than horizontal in the wheel well, as it is on the 5th gen. So chances are that your mechanic went the balljoint route.
