I honestly dont know what can be more aggressive that 3 stage polishing. The polish and wool pad I use remove 1500 grit sand paper marks on paint but wont touching the windows.
I suspect it's an issue with the laminate layer that's inbetween the windscreen glass.

Glass is much harder than any paint surface.

Yer but what ever in on the screen should come off with that amount of aggressiveness.

There is a thread on the DC5 forum about it, with some people having no luck removing them like you, but with some people having managed to remove them -
