Are there any differences or reasons an engine from an Auto H22 can't be paired with a manual box?
Cheers

Nope, no reasons at all - it's been done many times.

Yes, there are some differences on the loom though due to the gearbox being an auto. If you have a donor engine you can nick the loom from great, if not, you need to make some tweaks. Bri on here did the swap not too long ago.

starter motor is different, box mount is different, you need the manual ecu of mod the auto ecu one drive shaft is different you also need the clutch master and slave plus pedal box, but if its just the engine going into a manual then its real straight forward swap, just minimal difference in the loom
