Not sure if it's the same on the 5G, but in my 4G the water builds up in the little recess to the side of the boot, once it reaches high enough it can then run over the boot floor and down into the wheel well.
It might be worth checking these side areas for water also, as this is where the rear sunroof drain tubes exit.

Show us yer tubes;

The other problem is a slopey drive; the boot in a 5G is very horizontal and if the car's parked nose-down, the water 'round the boot lid channel drains toward the rear window. If the seal has dried & shrunk, it will ingress into the boot. Or splash in when you shut the boot.

Don't know if this would also be applicable to 5ths, but my JDM 4th gets water in the boot by capilary action (ooer) up inside the join between the seal and lip, i.e. water gets drawn up under the seal, over the lip and back down the other side of the lip and out into the boot.
It only does this in one tiny area where there's been a tiny bit of corrosion so the lip has a small nick out of it.
(Nothing like 2-3 inches though mind - that's a serious volume of water!)
