My mates diesel Mondeo suffers from the same problem, according to the interwebs its a common fault which is caused by a worn diff bearing rather than a CV joint so maybe that's worth looking at too!

I was thinking could be gearbox, half shaft bearing or clutch also?

Almost certainly not this, but just worth a check... Is the exhaust hanger on the back of the engine in place ok?

I had similar issues with my 4th gen a couple of years back and it was drive shafts. You could try and jack the car up and rotate the wheels back and forth very slowly. When we did this we could feel a little graunch and hear a little click.

Where did you pick up a new pair of driveshafts from @Merlin ? I can't really find anywhere online in the UK that sells them, I imagine Honda charge a fortune for them.
