I would agree that that is the best way to do it. I used a 4th gen donor car, gear box, drive,shafts, pedals, are all interchangeable, there was only a few small things that I needed to get from a 5th gen.
Off the top of my head, I think the engine mount for the gearbox on the offside are different 4th to 5th gen, I used the chassis half from the 5th gen auto and the gearbox side from the 4th gen manual, with a washer or two.
I definitely also needed the 5th gen manual gear surround as the 4th gen is completely different.
Also the gear select cables and shifter mechanism are different however, as long as you use 4th gen shifter and cables as a set, it can be modified slightly to fit a 5th gen. Which is what I did, it is just a case of drilling a couple of holes for the base of the 4th gen shifter. I'm pretty sure there is a write up of this on one of the US prelude sites
