I found a piece (the backbox) of a mugen exhaust. The guy who sels it took it from a civic and modified it to fit a 4th gen prelude. Can I modify it to fit my 5th gen?

Yes. I have a 5th Gen mugen cat back but the mid pipe was bent and ruined. I had the twin loop back box modified to 2.5" onto the twin loop.

I to have a full Mugen exhaust subtley adapted to fit. I believe all the backboxes for Hondas of that era were the same, it was just the hangers and pipework that varied.

So the welding doesn't seem that great, but is it savable? Can I go with it to an exhaust specialist and say: save this piece and put it on my car? I can't weld so somebody else has to do it.
His asking price is 150 GBP for the muffler.

That's a fairly average price really. Looks to be in decent nick and yeah, I'd be ignoring the existing welds as they can replace all of that.

One thing, just ask them to give it a good shake and if they can hear any loose particles in it when they do.

Yeah, that's the sort of crap welds you get when monkeys weld mild steel to stainless...
Get it cut off and proper stuff put on instead - sorted. Nafe has a good note re: rattling.

Only thing I will say is... The back-box itself looks a bit short?
Definitely shorter than the prelude moogen back box I have knocking about and (what I remember them to look like) the teg ones from that era?
